Endoskeletons are the inner structural frames of the animatronic characters and the S.T.A.F.F. robots seen throughout the Five Nights at Freddy's franchise.
Physical Description
The endoskeletons were mostly created as skeletons for the robots, composing of many mechanical parts and animatronic devices including wiring, eye and mouth pieces, moving limbs and digits, and voice boxes, all of which come together to make a bipedal humanoid animatronic.
Functionality
The endoskeletons are housed inside character-themed suits, thus bringing the animatronics to life for the patrons of restaurants hosted by Fazbear Entertainment (Freddy Fazbear's Pizza, Freddy Fazbear's Mega Pizzaplex, etc.) as well as allowing them to roam around the establishment at night.
The endoskeletons are one of the driving points of the game as they are what gets the player killed - not the physical endoskeleton, per se, but the animatronics' confusion of it with the player. According to the rules of the establishment, an endoskeleton is not to be seen outside their suit, so the animatronics are programmed to forcefully stuff any exposed endoskeletons into a Freddy Fazbear suit. At night, they will confuse the player for an endoskeleton and stuff them in a suit, which is filled with wires and crossbeams, as mentioned by Phone Guy, ultimately resulting in death, which the game over screen clearly shows. This does not appear to be the case in other further installments after the first two games.
Types
Classic Animatronics
All four main classic animatronic characters share the identical endoskeleton models. Additionally, at certain angles on specific cameras, Chica's endoskeleton teeth can be seen from within her mouth.
Parts of Foxy's inner frame can also be seen as well, as he seems to have been damaged to an extent in areas below his waist and on his chest, arms, left hand, and lower legs.
In the trailer of the first game, Bonnie takes off his mask, revealing the bare endoskeleton beneath.
Toy/Withered Animatronics
The toy animatronic characters' endoskeletons are very different from those presented in the original game, them having more of a frame and featuring working ears built onto the head rather than the ears being built into the costume. In the three main toy animatronics, the player can sometimes see glimpses of their endoskeletons at certain angles. Additionally, since Mangle is a contorted mess of mechanical parts, its endoskeleton is clearly visible to the player in almost all of its appearances.
The withered animatronics appear to share the same endoskeletons used for the toy animatronics. The player can also clearly see large portions of the endoskeletons on all four of the withered animatronics, as they are heavily damaged, leaving their inner mechanisms visible to the player.
Upon examining BB, JJ, and the Puppet, they entirely lack proper endoskeletons. However JJ, while never included an accurate endoskeleton, is revealed to have a gray cylinder as her "spine" from her texture image for Ultimate Custom Night. Though obscured ingame, it was only clearly seen in the game files. Balloon Boy and Dee Dee presumably have the same gray cylinder.
Nightmare Animatronics
There is once again difficult to see a clear view of an endoskeleton. However, parts of them are visible from inside the torn nightmare animatronics' suits. Through closer inspection, these endoskeletons seem mostly the same from previous games, except for one strange difference of seemingly detachable razor-sharp claws on each metal finger. There are also out-of-place long, sharp teeth on each of the nightmares' jaws, rendering it seemingly impossible for the nightmare animatronics to close their mouths (however, it has been proven they can do it by taking a closer inspection at Nightmare Bonnie and Nightmare Fredbear's jumpscares from the fourth game, who are clearly seen snapping their mouths open and shut). However, Nightmare and Nightmare Fredbear, Nightmare Bonnie, Nightmare Chica all exclusively contain endo parts. Nightmare Fredbear/Nightmare seem to have ears similar to those of Endo-02. The endoskeletons also all have five fingers, similar to the springlock suits, Funtime animatronics, and Rockstar animatronics.
Nightmare Mangle, a nightmare animatronic who first appeared in the fourth game's Halloween Edition, is seen so far to have its endoskeleton almost entirely exposed for clear examination. The only endoskeleton of the Nightmares who appeared as a different character was Nightmare Endo, in Five Nights at Freddy's VR: Help Wanted.
As most nightmare animatronics share the same endoskeletons except with few additional distinctive traits, the endoskeleton designs for Plushtrap's and the Freddles' are uniquely different. Nightmare Balloon Boy and Nightmarionne are the only nightmare animatronics to show no clear signs of including endoskeletons.
Funtime Animatronics
The endoskeletons of Circus Baby, Ballora, Funtime Freddy, Funtime Foxy, Funtime Chica, and Bidybabs are fairly different to each other. Unlike past endoskeletons, these have had wires added to them, covering their limbs and torsos, to create a visual similarity to muscle layers. This has allowed for a much more detailed design than previously seen. The Minireenas, however, do not have endoskeletons due to their design being based off of the artists' wooden mannequins as seen in Five Nights at Freddy's AR: Special Delivery.
During later nights, the endoskeletons from all Sister Location animatronics (with the exception of Bidybab and the Minireenas) are scooped and merged together to create an amalgamation by the name of Ennard, with Circus Baby's mind controlling it.
In Freddy Fazbear's Pizzeria Simulator, of all animatronics, Molten Freddy has the most exposure of his endoskeleton (though his body itself is mostly made of wires and metals). Seen in his rare screen where he is outside of the Back Alley, Molten Freddy has eyeballs that resemble those of the funtime animatronics from the fifth game. This could be seen as evidence that Molten Freddy is what remains of Ennard, while Scrap Baby is what's left of Circus Baby after the separation from Michael Afton's rotting corpse. Molten Freddy's unused blueprint in the game files further support this, listing Funtime Freddy, Funtime Foxy, and Ballora under the "Security Tags Active" section, and was described as the "amalgamation of Afton".
Rockstar Animatronics
The rockstar animatronics' endoskeleton jaws can be seen clearly, which appear smaller, with circular chins, and small blocky teeth.
Though nothing else is visible for the rockstar animatronics, except Lefty, where some parts of his endoskeleton can be seen in the blueprint during the Insanity Ending. In his blueprint, the endoskeleton body bears some faint likeness to the withered and toy animatronics'.
Mediocre Melodies Animatronics
The Mediocre Melodies animatronics' endoskeleton mouths are only seen so far. Upon examining, it seems similar to Endo-01 for the classic animatronics but smaller.
Glamrock Animatronics
The Glamrock Animatronics use highly advanced endoskeletons that are impossible to see without looking into the mouth of an animatronic. Found in Five Nights at Freddy's: Security Breach, the naked Glamrock Endo can be found in the Warehouse section of the Mega Pizza Plex and in the parts and service room where Glamrock Freddy can be upgraded. The endos faintly resemble that of Endo-02, but have a lot more electronics running through it and upper body mass. The endo's mouth also seems to be shaped differently, and lacks teeth. When an endo spots the player, its eyes glow red. If the player looks away from the endo, it will begin to move after the player. If the player looks back at the endo, it will stop in place. If the player breaks line of sight with an endo, its eyes will stop glowing and it will stop chasing the player, walking in a random direction. Glamrock Endos also seem to have easily removable eyes, voice boxes, and claws.
Glamrock Freddy's endoskeleton can easily be seen when approached by the player when he opens his stomach. After decomissioning the other animatronics, their endoskeletons can also be seen easily.
S.T.A.F.F. Bots
The S.T.A.F.F. Bots are the only non-animatronic robots to use functional endoskeletons. It is also the first endoskeleton to not have any legs, but rather wheels.
Broken Endoskeletons
The Broken Endoskeletons appear in the Tales from the Pizzaplex epilogues in the abandoned Freddy Fazbear's Pizza Place. It is stated that there are lots of them around the place, barricading doors and hallways. In the first epilogue, Gil and Danny are removing them from the Pizza Place, Gil then tasks the Mimic to break them apart and pile them up.
Individuals
Endo-01

Endo-01 is an endoskeleton who is designed as an inner robot "skeleton" to use for the inside of the four original animatronics' suits in Freddy Fazbear's Pizza. The individual endoskeleton made their first appearance in the first Five Nights at Freddy's game.
Endo-02

Endo-02 is an endoskeleton designed for the withered animatronics and some toy animatronics in Freddy Fazbear's Pizza during the 1980s era and first appeared in Five Nights at Freddy's 2.
Nightmare Endo

The Nightmare Endo is an endoskeleton who was designed for the model of Nightmare Fredbear and Nightmare. It makes a small brief series of cameos in Five Nights at Freddy's: Help Wanted.
Yenndo

Yenndo is a funtime endoskeleton with a model appearance based on Funtime Freddy. He is a minor antagonist from Sister Location, but despite his small role in the main game, he also appears in the Custom Night mode.
Glamrock Endo

The Glamrock Endo is a highly-advanced endoskeleton designed for the glamrock animatronics. A huge group of Glamrock Endos appears in the Warehouse and under the daycare theatre in Security Breach.
The Mimic

The Mimic is a highly-advanced endoskeleton, which doesn't seem to be used for any animatronics, but does wear several different suits throughout its appearances. It is the main antagonist of the Tales from the Pizzaplex epilogues, as well as the Ruin DLC for Five Nights at Freddy's: Security Breach. It is known for being able to mimic any voices or behavior, which it uses to trick people.
Models
Upon release of Five Nights at Freddy's VR: Help Wanted and Five Nights at Freddy's AR: Special Delivery, players can use the modeling software toolsets for ripping the animatronics' models and remove the entire suit armors to get a good clear view on the endoskeletons. However, some models reveal to have missing pieces (e.g: limbs and joints) which should not be normally seen in-game.

Trivia
- In Five Nights at Freddy's 3, other than being seen in the Backstage of the end-of-night minigames, there are no occurrences in which the player can clearly see any endoskeletons in the main gameplay. The phantoms, due to being reskinned counterparts, their endoskeletons are basically the same as their corresponding original variants. However, by looking closely, the player can see mechanical parts and circuitry inside of Springtrap, through the holes torn in the actual suit. Furthermore, for a disturbing detail, the endoskeleton includes the decomposed remains of William Afton, consisting of blood veins, organs, and a bloody, open-mouthed mummified skull. A clear full picture of this endoskeleton is never visible in-game, although Springtrap's endoskeleton can be fully viewed in his two anniversary "behind-the-scenes" images (one for 2016 and the other for 2017).
- From Sister Location, the player can get a perfect view of the endoskeletons for Funtime Freddy, Funtime Foxy, and Circus Baby from their "making of" slideshow in the Extra menu. Full endoskeletons for Ballora and Bidybab aren't visible, however, but the player can get a glimpse of the endoskeletons behind their faces.
